I am not an electrical guy, so these may be stupid questions for my brand new SR3 XX.

I have several battery tenders, and use them on all my vehicles and equipment with batteries forever.  So, knowing how important good batteries are to this car's operation, I immediately installed a separate battery tender on each of the two batteries using bolt on terminal harness which includes a fuse on positive leg.  Then, I noticed, the tender on side pod battery works fine, but the tender on engine bay battery not working for some unknown reason.  So, I replaced the fuse, no change.  Then, replaced the harness connected to battery terminals, no change.  Then, replaced the actual charger brain with two other known working charges, no change.

What is going on?  Why wont my battery tenders work properly on the engine bay battery?

I don't think there would be anything that would prevent charging the battery, so I suggest checking continuity (zero resistance) between your charging jack and the battery.  Or place a power supply directly on the battery terminals.  I have charged the engine bay battery in my SR3 RSX with my generator DC 12V/8A, battery tender 1.25A, NOCO Genius 10, and portable battery pack jumper.

If none of that works, I would pull that battery out of the car and make sure your charger works -- just for peace of mind that the battery accepts a charge; it will should.
